I used this guide on how to use the older version (version 13) of Disk Utility from Mac OSX Yosemite. Here is what I have done to fix the problem. On Windows Disk Management it calls the partition a "Healthy (GPT Protective Partition)". So one of those hidden partitions has been taking the place as the primary partition so the Wii was right all along and I didn't have the FAT32 partition set as the primary partition. However they do show up in Drive Genius 3. So it turns out that Disk Utility on a Mac OSX El Capitan creates a small EFI Recovery partition as well as some small Free-Space Partitions that are not even visible in Disk Utility at all so I had no idea they were there.
